Dear ICBC Team Members:

The goal of the ICBC is to provide a forum and community where improvements in biomarker discovery technology can be rapidly appreciated and shared. I am eager to promote discussion throughout the consortium on best experimental methods for biomarker discovery. I have made plans to talk to each team leader to hear ideas, and then plan to move forward with videoconference site visits with each team.

Also, we would like to host a meeting for ICBC team members attending the ASMS meeting in Seattle on May 28-June 1. If you plan to attend that meeting and would be interested in attending an ICBC team meeting, please contact Karma at kkreizen@fhcrc.org.

Scientific Updates

Dr. Leigh Anderson's paper, "Quantitative Mass Spectrometric MRM Assays for Major Plasma Proteins," was published in the April issue of Molecular and Cellular Proteomics (Anderson, L. and Hunter, C. Mol Cell Proteomics 5:573-588, 2006). This technique uses known amounts of a synthetic peptide spiked into a complex protein mixture to quantitate one's protein(s) of interest by mass spectrometry. To access the paper, please log into your CPAS account (see story below) and click on “Publications” in the left navigation bar.

Earlier in 2004, Dr. Anderson published the SISCAPA method for peptide quantitation in the Journal of Proteome Research (Anderson, N. L., Anderson, N. G., Haines, L. R., Hardie, D. B., Olafson, R. W., and Pearson, T. W. "Mass spectrometric quantitation of peptides and proteins using Stable Isotope Standards and Capture by Anti-Peptide Antibodies (SISCAPA)". J Proteome Res 3:235-244, 2004).

Collaborative Software

We have set up a secure website within the Computational Proteomics Analysis System (CPAS) for sharing of International Cancer Biomarker Consortium work group information and research data. Each team and group project has a separate folder for organizing and sharing documents and data. For example, Word and PDF documents and Powerpoint slide presentations can be uploaded. A demonstration of the functionalities is available at https://proteomics.fhcrc.org/CPAS/Project/home/home.view, click on "Demo" in the left-hand navigation bar.

In addition, mass spectrometry experiments (data, experimental annotations, and MS/MS searches) can readily be viewed and shared. For an example of mass spectrometry data housed in CPAS, go to https://proteomics.fhcrc.org/CPAS/Project/home/home.view and click on "Published Experiments" in the left-hand navigation bar. Then click on "Keller et al." to view MS/MS data and experimental annotations.

If you are not a Fred Hutchinson Cancer Research Center (FHCRC) employee, you will soon receive instructions on how to log into CPAS in a separate email. If you are an FHCRC employee, simply go to https://proteomics.fhcrc.org/CPAS/Project/home/home.view and log in using your FHCRC user name and password.

Administrative Updates

SAVE THE DATE: DECEMBER 2-3, 2006 ICBC Meeting in Singapore

We are finalizing the planning details for the ICBC meeting in Singapore on December 2-3, 2006. Information regarding registration, hotel and more will be posted on the website by the end of April.

Each existing ICBC team will be encouraged to bring up to 6 team members. Developing teams will be encouraged to bring up to two representatives. There is no registration fee for this meeting, however, each individual will be responsible for the cost of their airfare, ground transportation and hotel.

Project Title:   Improving early detection of nasopharyngeal carcinoma with a blood test

Brief Description of Project:

"Improving early detection of nasopharyngeal carcinoma with a blood test" is a research project to identify biomarkers (proteins) that reveal the presence of nasopharyngeal carcinoma (NPC) in a blood test and then to determine which are effective markers of early disease and which of therapeutic response. The Consortium will tap the enormous combined expertise of researchers in the fields of proteomics, informatics, and clinical NPC care and direct it towards the critical goal of detecting NPC early. To participate in this international effort for early detection markers, multiple hospital-based clinical groups from six campuses of Chang Gung Memorial Hospital, one hospital-based and one University-based proteomics core facilities, and an integrated EBV/NPC research group (from Chang Gung University and Chang Gung Hospital) have been brought together.

NPC is a rare malignancy in Western Europeans but prominent in Chinese living in southeastern Asia. Epstein-Barr virus (EBV), a human herpesvirus, is closely associated with this cancer. In addition, NPC represents ~40% of head and neck cancers and is notorious for its highly metastatic nature. In Chang Gung Memorial Hospital at Lin-Kou (one of the six campuses), more than 300 new cases of NPC are diagnosed and around 250 patients are treated by radiotherapy each year. The more advanced diseases are treated with radiotherapy and chemotherapy. The overall survival rate of NPC patients is ~92% at one year and ~50% at five years. Approximately 27% of patients with distant metastases survive after current treatment remedies. Thus, more sensitive and comprehensive approaches for early detection are merited.
